Limited Edition genes are those that aren't available spontaneously on created horses--it has to be paid for at the GMT lab or in a special sale or else it comes out very rarely in a rank special herd helper Ammit does for a special event. These genes include Pearl, sooty+, satin, Nexus, Ice and Snowflake, Gulastra Plume, KP and some of the kit genes, splash 2, etc. While many of these genes are widely available in upper gen horses, someone probably paid good money to buy them and put them on their foundation horses at some point. For instance, a single copy of satin is 40 GMTs which is $160...that's a lot of money to spend for a gene that won't even show up unless it's homozygous!

Other genes like DP and brindle will show up spontaneously in the game at various levels of rarity--spontaneous brindle in foundations is ridiculously rare, while DP is relatively common if often hidden.

Cloning foundation horses with special genes, and especially rank special herd helpers, can be seen as borderline cheating since it furthers the availability of expensive genes. I have not even thought about cloning a horse yet, but if you ever want to clone a horse it might be worth starting a forum post to ask some questions and make sure it's a good idea for that particular horse.
